Short answer: Oriental Adventures 1st Edition book contains a ninja class.
Long answer: Off the top of my head what is special is that unlike the other classes, the ninja's family is the ninja group in which the ninja belongs and the ninja must not let anyone know he or she is a ninja. The ninja can use special ninja weapons without penalties. The ninja will probably need to take orders from higher up in the organization much like the assasin class from the Players Handbook. Since the ninja is pretending not to be a ninja most of the time, the ninja must also be another class. The class is restricted to certain races. There are ability restrictions too.

then be prepared for some seriously over-powered PC capabilities.
