Kaltek Werm, one-time warden of the citadel prison, was himself imprisoned in 585 CY for corruption. He died before 591 CY. That's the only reference I could find (from The Adventure Begins).

The Adventure Begins states, under entry R6, that most of the Shapechangers are in prison or dead--doesn't specify which ones, though.
In 586, "Duke" Lucious Stairnezh (S2) was imprisoned there, but was murdered by another inmate while awaiting trial.

Sir Bluto Sans Pite was also imprisoned in Greyhawk in 565 CY, but escaped shortly thereafter.

On that note, any villainous NPC which appeared in an adventure set in the City or Domain might also be a prisoner (assuming they were not slain during the adventure & didn't get a death sentence). Browse the Falcon series of modules, Vecna Lives!, Return of the Eight, Expedition to the Ruins of Greyhawk, Greyhawk Ruins, Castle Greyhawk, the Age of Worms adventures set in the Free City or Domain (Dungeon #124-129), or some of the LG mods which took place in Greyhawk.
That said, ultra-powerful (over level 20) villains probably could not be held (for long).

I was framed for murder, but got out on good behavior. BG on the other hand, I think he broke INTO prison.

What?! Talking about me in my absence, eh? Who do you think you're calling a "sadistic little demon", you pot-bellied, moss-bearded antique!
And, for the record, I didn't break "INTO" the prison. I "BROKE" the prison. But it wasn't my fault:an off-duty guard stepped on my cute little furry toe. Surely you can see they had to pay.
